Most government agencies are hypocritical in that regard.

Take MI6, they say they don't assassinate people, yet they have agents with a real life licence to kill, and blow up terrorists with drone strikes. Same with the CIA.

They are using 94, as a sort of shadow agent. She may have defected to the SI, but doesn't subscribe to their rules. Even the SI with its policy changes, recognises that agents like 94 are needed.

At the end of the story arc, Nightingale will tell her sister that it would be best if she disappeared and settle down with Fairchild, to avoid any blowback to the SI.

Only group 6 will know where she will go.

Btw, I was going to write up Mendoza, but looking back to our DA discussions, it was to complex, so I ran with the Darkwatch drug angle instead.

Exactly, that's they are called black ops. The operations go against policy, but they need to be done. But say, using the rambo example, he gets caught or killed, the CIA denies the action and doesn't lose face. Its called a 'necessary evil'
